So What I like to know is in your option do they also Sherry being Shiho Miyano?. And if so how far does that go?
Could they also know that Conan is Kudo? Is it just some in the FBi, or the group?. What are your thoughts?

Well the FBI wud obviously kno Sherry's real identity, they arent kids playing hide and seek.
i dnt remember so clearly but i think so far the FBI considers Conan as some1 who is working wit Shiho and has past encounters wit Vermouth. and he's a rely cleva kid too lol

That is my point: HER REAL IDENTIFY as a 18-20 Year old! If they know that why not also figure out the Conan is Kudo?. After all they must know about him missing, him being a high school detective, and seeing when Conan appears on the scene, That Kudo was a gifted detective and so is Conan. If they Knew how old Shiho Miyano was and that she is Haibara, Then they would know that she shrunk, and if she can shrink why not Kudo?
Because Jodie and the FBI do not know much about APTX 4869.
Remember that Jodie saw both Shinichi and "Conan" (Ai in disguise) together at the school play, so unless the FBI find out about the prototype antidote for the drug, Shinichi and Conan are two separate people as far as they know. (Ran wasn't the ONLY one being fooled by the trick )
The FBI definitely suspect Conan of being a victim of APTX 4869, but not his true identity.
I'm wondering about this for some time now, but DOES the FBI know about the APTX 4869 at all? I don't remember them ever coming in contact with it (i.e. talking about it/seeing it/hearing about it/...). As far as I remember, the FBI only knows Sherry = Haibara Ai = Ayemi Shiho (I guess for the latter, since Akai knew it).
And Jodi doesn't say: "The little girl, Sherry". She says "the little girl called Sherry by the BO."
Remember, Vermouth called Haibara "Sherry". Jodi and the FBI might simply think that Haibara looks like Sherry and is a target because of that. They have no proof that Haibara Ai=Sherry other than Akai. And I don't remember that he shared that information with the other FBI agents.
Then again, I might be totally wrong because I missed something...
So Haibara's "radar" goes off at odd times, right? And she thinks that it is linked to the Black Org, right?
But all of the times it's gone off, there have been FBI (or suspected FBI) members there...
So, it's an FBI radar.

Well we both must of missed something because the way I interpreted that page back then was that the FBI knew that the B.O. was after Haibara/Sherry but they did not know that Haibara was once an adult shrunk by a drug. So there is no evidence that they are even close of thinking that Conan is Kudo because they haven't even figured out that Haibara was an adult. The only person working on that was Akai and that was for personal reasons and even then, he wasn't fully sure.

As for my opinion, based on my understanding.. FBI doesn't know Ai and Conan's true identity. All they know is Conan is a witty kid that helps them in planning to corner the BO. but I think Akai is in doubt and remember what James-san said? If he can only recruit Conan in FBI, but he's a "kid".
As far as it goes, like others have said, the FBI haven't figured out anything related to APTX yet.
OKIYA SUBARU is a different story, though: he may have known that Haibara = Shiho and, with such deduction skills, may have discovered Conan = Shinichi, too.
