But the act of trying to make it look like a murder, was clearly to frame Yoko...

Actually that's an interesting thought. What happens if they get that brush back to the police station and don't find his fingerprints on it? And that could go for a lot of cases, too. I mean, they're all just basically taking Conan's (well, Kogoro's) and the criminal-of-the-day's word for it that it happened exactly as they said. Conan/Kogoro (in several cases) didn't actually see it happen and the criminal is usually a murderer - what makes the police think they're not going to lie about what happened?

Well, people have confessed to crimes they didn't commit before, for various reasons. The most common reason I've noticed is to protect someone that they either know or suspect committed the crime. But yeah, in a lot of cases, all the evidence is circumstantial and the only real 'proof' they have is the "murderer's" confession.
