Not for me, I think Shinichi should end up with Haibara, and dump Ran. It is even quite hard to call them (Shinichi and Ran) a couple at this time.

I just invited Haibara to the discussion. Due to some strange events and circumstances she was omitted until now. Ran was brought to the discussion by the OP. The OP (from what I understand)said that the BO should also target the other detecitves, because it is too sad to break the Shinichi-Ran couple. Or something these lines.

About Heiji, when he crossed the path with the BO, there were many other people around, and I'm pretty sure the BO was not even aware that Heiji is against them.

They stopped after the Mystery Train. Haibara currently is confirmed to be dead. As of now only Vermouth knows that she's alive. When the cover of Amuro will be destroyed, the BO again might check whether Shiho already died.

2. Kir never replaced anyone in Osaka.
3. BO didn't specifically target Shinichi for being a possible threat. In fact, they couldn't care less about him being a possible threat.
4. Vermouth pretty much does whatever she wants while following the orders of Anokata.
5. Also, Megure covers up Shinichi whenever he gets related with a case afaik.
6. During the Episode 345, Heiji takes of his disguise as Shinichi so Vodka doesn't really care after.
7. Shinichi and Ran's separation is the whole point of the story, Conan exposing the BO and finding a solution to his shrinking to get back with the normal life with her.
