I loved the "mask case", that was really good.
One of the scariest cases for me was episodes 110-111. The one with all the clocks going off at 1:11 and that mysterious girl, just the way it was drawn was so freaky. I never figured that one out probably because I was too scared to watch it.

I really like the 200 masks murder case. Who would thought that using 200 masks to kill a person in a locked room.

I don't remember the episode # but it was earlier on in the series and was a locked room murder case except with a twist which was that the wife killed the husband right in front of conan and everyone else -- there was a setup with a stack of books to hide his face and opera playing .. the wife had paralyzed him ahead of time and made it setup like it was a locked room case and framed someone else -- that was an amazing case -- does anyone remember the manga or episode # for it?

That would be "The Diplomat Murder Case", episodes 48 and 49, the first appearance of Hattori Heiji.

His first case, the on the airplane. Not so much for quality, there are lots of great deductions in the show, but for entertainment value.

Ahh yeah Shinichi's N.Y. Case that was a good one... Actually I have seen several different mystery shows and stories that have a murder case on a plane -- I wonder who actually wrote the first story about a murder and its deduction on a plane?

Mine would be probably "12 milion hostages" case, it was a really good case. Another of my favorites might be "The misterious passenger": since now nobody mentioned it, but I find it great for Conan to solve that case, and all of Haibara's and FBI story, with Araide in the bus, really enjoyable.
