As far as I can remember from interviews, Gosho really only said that the two organizations are not the same and that Kaitou Kid will not be appearing in any more cases involving Conan's Black Org after the Mystery Train. (from separate interviews I'd assume)Itsabere wrote:

Akako appears briefly in 219 (in a scene taken from the Magic Kaito manga), but there's no hint she actually has any sort of real magical powers.

Unless you look at the version of the first half of 219 released with the Magic Kaito Treasured Edition sets. A new scene was animated that had been missing in the original adaptation of the story but was present in the manga version.
