As for shrinking....
Say Conan have a expanded brain function, same goes for Ai. Meaning that his brain active for 27 or 30% instead for 25% and such change caused this change... Or hell maybe that's because of food counteract? Say hot-dog? Vodka?

Their age could have been a factor.  Shinichi and Sherry were both on the outer edges of adolescence and the organisation don't seem to deal with that age range from what we've seen.  Otherwise, I like the intellectual idea.  It really depends on who warrents a silent death and we don't know anyone who was killed from the drug besides a bunch of rodents.

Drug wasn't used on a lots of people.

But note Ai's words when she turns up.  "Of all the people who took the drug, only your death hasn't been confirmed yet."  (emphasis mine)  We see a sample of a list of the victims in both the anime and manga, though we don't know exactly how long it is, so the number isn't that few.  (Of course, they could all have been killed in the few months between Shinichi shrinking and Sherry shrinking.)

It also helps that the chances of survival were around a million-to-one.  Main characters always survive million-to-one chances.

But really, they survived because Gosho wanted them to survive.  As much as Ai tries to insist it's science, it's really magic.

why he didn't die? because he's the main character and happened to be lucky.

Gosho is just imaginative, all right. Being the main character isn't a reason for living after taking the drug; I guess it's just the nature of most stories for the main character to struggle and not die. It's just like saying that Conan will defeat the BO in the end, which is certain (unless Gosho plans the ending to be a tragic drama).

Though if he dies in that incident, then we see what sdf1macross "sees" in wiki, lol

I think Gin is out of the loop for the real purpose of the drug.

He thinks it is just a poison, but the BO boss and Ai's parents probably knew that it was intended for something else.

Possibly Vermouth also knows the true intention.

In one of the episodes during one of the main arcs, They mentioned they were working on something that would "Bring the dead back to life" and "create immortality".

This drug might have been the begining phases of that... although if that's true, I don't see why they weren't being watched closer... I think there's still a lot to be explained as far as the APTX goes, as well as what black is really up to.

Didn't they already done something in that area? Just look at Vermouth...

And I think Ai did told Conan that in original her intention wasn't to kill...

There is still something that unexplained... But i guess it can't be... In order to keep it within genre =)

Actually, I think I have the answer:  Someone switched the pills.

Certainly, whatever Vermouth used has been completed for decades (at least since before Jodie's father was killed) and Ai mentions the project Conan doesn't know he is involved in has been ongoing for 50 years.  So the organisation had the ability at the time, it just took someone to place a shrinking pill in Gin's batch of Apotoxin.

As for who...
It's pretty clear that Gin wasn't aware of it.
Sherry didn't work it out until the second investigation of Shinichi's house.  (So she probably knew there was a chance of survival when she took the pill.)
Vermouth has the motive but not the opportunity if she was in America at the time.
It was probably the as-yet-unknown Sherlock Holmes fan since this trick comes right out of A Study in Scarlet.  (Yusaku is the boss?)
