Related question. What is the best way to make the file size smaller without losing too much quality? What kind of variables like speed, codec, etc does one use and what values would you put in those variable spots?

Well, it depends. My settings for x264 -

--preset placebo --crf 18 --threads 8 --keyint 300 --min-keyint 24 --chroma-qp-offset -2 --merange 40 --me umh --direct spatial --subme 10 --psy-rd 1.10:0
are intended to balance quality and size. Of course they work better when you know what you're doing in Avisynth and can apply just the right (not too little, and most importantly, not too much!) amount of denoise and degrain to the video. If you apply too strong filtering you destroy the video and if you apply too weak the file will be much larger than it needs to be.

You can try encoding with lower quality audio. Keep going down until you can hear the degradation, and pick the quality level just before that. Audio codec: AAC.

What usotsuki said. CRF 18 is pretty good.

And, if you need a certain size, you could limit the bitrate. For 720p anime ~1500 kbps work pretty well.
