I think the solution is quite simple, there was a magnet attached to the top of the aquarium, the turtle is stuck in  the top cover and thus it look as if it has disappeared,when they opened the aquarium the turtle was still attached to the magnet and the top and that's why they couldn't find it.

If that's the case, poor turtle!

She just thought Sera was flat was all . Remember that 'Sera' suggested the search in the first place so KID would've been sure he could pass it, unlike with the pinching.

That's exactly why I don't think it's Sera anymore, it would just be way too obvious.
Of course it's a smart move, nobody would be pinching her again.

One thing: If Sera is KID, and KID knew the birth dates of the girls, that'd mean he informed himself from some kind of documents he got. What are the chances that these documents did include the birth date, but not the gender? Even more so since japanese names sometimes seem to be ambiguous about that.
Or did he already know everything about Ran and Sonoko and didn't bother to look into Sera to that extent? (I can't believe he wouldn't try. Maybe he found nothing at all. Which would be interesting again.)

Edit: About the turtle, it would have to be stuck somewhere in the air part of the tank. But couldn't you see through the holes in the cover everywhere?

Even though we who read the Chinese leaks (or follow the DC tag on Tumblr...) already know who Kid's disguised as, I have to interject.

It being the men's restroom has nothing to do with the possibilities of who's tied there. Just saying, Kid could have dragged Sonoko/Sera/Ran/etc. there because no one would look for her there; they'd look in the girls' restroom.

I doubt Kaito would be fooled. He seems like a really good judge of character.
