Question: does Kid know Sera's a girl?
When he first saw her on the train—if at all—she was in her original guy-ish outfit; no skirt. Nakamori mistook her for a boy when they met, so her guyish demeanor definitely remains. As such, Kid may make the same mistake, and it's possible that Sonoko, if she is actually Kid, was referring to the boy's bathroom. As a guy, Kid would notice a crowded boy's room, and as a friend, Sonoko would point such a thing out. Being a girl, Ran wouldn't notice the boy's room being crowded, even if she weren't distracted by the exhibits and really had to go.
Sera's boyishness may crack this case wide open.

I checked the train case and unless I am missing a pronoun, Sera's gender wasn't implied in any of the scenes she was in front of Kid. Sonoko did seem to object to Sera being called a "son" by Nakamori. However, if Nakamori used "小子" (Check me on this someone with a Japanese version to refer to) it means "little child" which is gender ambiguous unlike "son". If so, I hope Sera gives the same treatment she gave to Nakamori to Kid as well.
Edit: Now that you mentioned it, I wonder if Okiya presumed that Sera was a girl in the case where they met...

But if he is trying to pretend not to know her, he might tip her off if he knows she is female from the start and refers to her that way, since Sera is probably used to Japanese people mistaking her gender. Sera doesn't give him the chance to make that mistake by wearing a skirt. I never thought that this would make him suspicious... Thinking back, that makes sense. Every character thought that Sera was a boy, including Megure. When James Black recognised her as a female, he said that it may be because of his age i believe? Back then i bought that. Calm down Sera's a replacement for that one girl from The Detective Koshien. Also Gosho seems to like girls that could kick a man's ass. I'm now not going to think to hard about shipping people based on who their voice actors played in previous roles. Oh my gosh, you're right. Eisuke is more feminine than Sera and Sera's more masculine than Eisuke.
