As I (repeatedly) said before: Going against Bourbon would be revealing their hand completely to the BO. Remember: They're NOT supposed to know about Bourbon - neither who he is, nor that he's active. They got that information through a mole and through Conan, and the BO is not supposed to know said agent is a mole, neither that Conan is on their trail.
Not to mention that they're not conducting a legal operation. They're a black ops team (and funnily enough, their leader's last name is Black). They're not even supposed to be in Japan in the first place, actually detaining someone would be a high-risk operation. They already took a hard blow to their cover with their attempt to eliminate/secure Vermouth; if they get into trouble once again, chances are they won't get out of it.
So yeah. Attacking Bourbon would be a total strategic failure from all sides. They could save themselves from getting thrown back to the USA and having their badges taken from them if they pull off a flawless operation, but even then they'd have to kiss Kir goodbye. There'd go the Wedge of Steel... (...that IMO is not at all close to deserve being called "wedge of steel"... ...To me, it feels more like a balloon about to be popped at any second, especially with Bourbon correctly suspecting that Akai made a fool of Gin...)
...Not to mention: What would happen if Conan got detained by the police? Let's assume the FBI fails the operation and they get arrested. Let's also assume that they arrest Conan as well, because he'd be there cooperating with the FBI black ops team. Conan would be processed... ...and the police would find out there's no person named Edogawa Conan. WHAT THEN?
