No it doesn't make sense. Her reaction is one of disbelief that the guy could be Akai, but at the same time she does not seem suspicious of him. Seeing someone who looked like Akai, she ran off to investigate. If Akai had dropped his disguise, something must have happened. Not finding him, she's now suspicious that someone is masquerading as him, which he wouldn't necessarily have told her.
If she knew Akai was alive because he gave her orders, she would react in surprise or suspicion because he has a giant burn, or wonder what he was doing there, or be happy to have seen him, or something like that. The problem is that she doesn't look suspicious or happy when she decided that he couldn't be who she is thinking of. It fits the situation perfectly if she thinks Akai is probably dead because, say, that is what the FBI told her family.
