Look at the last few pages of the most recent manga chapter release: chapter 780, page 14 to be more specific. James Black-- "It took a lot of work to cultivate such eyes, you know..." So even a character in Detective Conan has pointed out that there is something special about Sera's eyes just as someone has said something about Shuuichi's eyes. It may not have been the same thing but it still points out the fact that the eyes are very unique and places focus on them. As for the cheekbones it may just be that the eyes might have been a better indicator of their similarity than the cheekbones. It may just be that both the similar eyes and cheekbones together might have made Sera look really unattractive.
Spoiler:
Actually, I'm pretty sure James Black was referring to his own eyes: as in, it took him a long time to develop his sense of observation so that he does notice small things that others might miss - like Sera being a girl right off.

I might wake up early and go running. I also might wake up and win the lottery. The odds are about the same.

Spoiler: Although it doesn't need to be spoilered
I thought the same thing as Commi
Also, topic tittle needs to be edited for spoilerific reasons.

Spoiler: but it's fun
Same here. Since it would be strange for James to say that he doesn't know her and then indicate that those eyes are related to akai O.o"

A Black Organization Christmas Carol (need to fix the link)
while it is true that eyes doesn't say anything, how many characters with similar eyes like those two do we have?... just like with eisuke and kir... can't remember seeing anybody else with these eyes... other eyes(like shinichi's we saw many many times)
Just because you're not paranoid, doesn't mean nobody is following you!
i wasn't so convinced initially, but now i agree with the theory that Sera is Akai's sister... James Black's comment about his eyes having been cultivated for a long time (sounds a bit pervy actually :x) is just too flippant. If he knew that it was a girl because there was no Adam's apple then he would have explained it "Well she has no Adam's apple!" but i think he knew it was a girl because he knew that Akai had a sister and he recognised her right away. he is hiding this fact from Jodie and Camel for some reason.
Therefore I think that James Black is actually on the evil side. (is anyone else really excited about this idea?? )
"Shh! Celebrate after the curtain of this bloody stage closes."
Really, you think sister? I thought daughter. It would be pretty comforting to Jodie, I think, to have someone around who is Shuu's actual flesh and blood. But who knows? I think they're definitely related.
As regards to James' comment:
Spoiler:
There's a reason Gosho used those words. It wasn't incidental. Even though no doubt James was referring to his own eyes, I think Gosho was trying to steer us, the readers, to look at Sera's eyes. When we finally figure out who Sera is, all the hints and breadcrumbs dropped along the way will be obvious. I think this was supposed to be one of those clues, and a pretty heavy handed one at that. Are we close to finding out the truth?
Regardless of who she really is, James definitely knows. I think we can all agree on that.
And the name of the newest file... hmmm....
