Eh, it seems like you forgot about few things. Heiji and Ai had one conversation through the phone, after finding Fake Shinichi in the lake and they talked about Shinichi's lost memory and 24hours limit of the antidote, but nothing about getting resistance for the drug. This thing Ai told Conan by herself later in the toilet. Agasa told Ai that it looked like Shinichi had got his memory back, so they knew he regained his memory (they didn't know Shinichi have never lost it, but that wasn't a good time to explaination). After that Ai and Heiji didn't meet and talk even once! Heiji didn't know that Ai and Agasa helped Conan to turn back again! Remember, in file 653 Heiji thought about what's going on and how long Shinichi will stay with this body. He didn't know that Agasa and Ai were following them all the time! During next turning back Heiji and Ai hadn't a occasion to talk again, Agasa, Ai and Shinichi had to get away as fast as they could.
Maybe I should wait for English version of file 654. Hope there is a good explanation of whole situation. Maybe I missed something...
Well, giving Conan the second antidote wasn't really part of the original plan... there was so reason to tell Heiji. Shinichi first got ressistant to the drug after he took it the 2nd time, so why should Ai tell Heiji if she wasn't there to give Conan the 2nd antidote? Shinichi couldn't Heiji about Ai as long as the others were around, so he didn't tell him...
So all in all, Ai only talked to Heiji because Heiji called Agasa to ask what was going on, and so Ai explained it to him. Afterwards she could take care of things by talking to Conan.
Here's what happened:
1. Shinichi came back, but his memory was GONE. This is not a side effect that has ever come up before.
2. Heiji calls the professor. As far as Heiji knows, that's where the antidotes come from. (Since Conan isn't really into drinking alcohol and stuff, Heiji knows he must've taken an antidote at some point.)
3. The professor puts Haibara on the phone because she's the one who knows the most about this.
4. Haibara operates on a "Need to Know" basis. She only tells Heiji the important stuff, such as how long the antidote is supposed to last. I think she trusts Heiji to help Shinichi get out of there in time and stuff (but, doesn't realize there is a case going on and the two of them would be completely taken in by it).
So, the phone call between Heiji and Haibara wasn't really weird at all.
Oh, and one more thing: it doesn't really matter if Heiji knew Shinichi had an extension on the antidote. Remember the last time Shinichi came back for an extended period of time? He felt like he was going to turn back to Conan (the heart pain, the bones melting, etc) but woke up in the hospital OK. Heiji probably figures the same thing happened and is worried: "How long is this really going to last?!" You know what I mean?
