My guess for hide-and-seek resolution:

Genta may sneeze or Mitsuhiko or Ayumi's handphone ringing when hiding, then criminal will discover their hiding place.

Since Conan had used up his soccer ball, only tranquilizer gun to take out criminal or use another thing to kick like Ai-chan's bag. Even after taking out one of them, another criminal will probably grab Conan, Ai-chan or Ayumi for hostage, then someone appeared from behind and take down the criminal, someone maybe Kogoro or Okiya as DB probably didn't call police and maybe secretly called Kogoro or Okiya when finding hiding place.

I think he's confined. Isn't thart the most resonable solution? The person needs to be acessable, and Genta was in the hallways when he heard the 2-5-2 knock.Therefore, 

On the roof
Duct-taped to the ceiling
Restrained and disguised as or in an object

Is impossble. I'm all for the confined in a room thingy. Or the hidden space, but this place is going to be torn down, and I don't really thing there is one in a *ordinary* building.

But all buildings that Conan has gone in is a murder scene, so we can exclude that the building is ordinary. :p

Random info: The NOTworkers were initially on the third floor. Genta was on the second floor somewhat close to the set of stairs. When asked by Conan where the sound was coming from, he pointed kind of upwards. When the workers flipped out and looked behind them after Conan probed them, they were on the second or third floor. (I can't be sure without the translation) There are lockers on both the second and the third floors.
There is an elevator in the building, visible on page 15 behind Haibara. Looking at the building from the front, it is in the front right corner opposite the corner with the stairs.

I noticed that there were a lot sound effects in the past two files from people hitting things. I think this may potentially be a clue, and the font may signify the timbre of the sound. If this is the case, I am not sure what the different footprint sound effects signify.

In any case, the crooks shouldn't have hidden the person in an obvious location where someone searching the building before demolition would find the person. That would suggest something as simple as locking someone in a room is less likely.

Let me start off by saying I'm not really confident in this theory.
   Conan tripped while running towards the stairs on some odd protrusion coming from the cracks between floor tiles. It is weird for such a protrusion to exist in the hallway. Normal buildings, even abandoned ones, should have relatively smooth hallways if they have been used. This might suggest that the protrusion was added later, perhaps because of the actions of crooks modifying the floor around that tile.
   Another thing is the sound effect of Conan falling used a similar font to the knocking made by the trapped person. The font also was the same as when the guy slammed his hammer into the door. Hitting a door would sound hollow which may be what the italicized sound effect font is indicating. Contrast that with the different looking font used for when the guy hit a solid wall.
   Finally if a person was somehow trapped between the second and third floor at that point, it would also mesh with the location of Genta indicated by pointing upwards on the second floor over near the stairs.
   It is weird to think someone was sealed between the floors of a building by going through the floor rather than the ceiling of the floor below. I am really not confident in this, and I may completely change my mind when the translation comes out.

But why....would they tape him up in the first place? He probably witnessed something idk. That would make a cool twist tho unless it was really that obvious.

This case is not bad for a DB case at all! Probably because it is a not simple murder case.
