Because she's telling everyone who's asking that she's talking to him every now and then, and even meets him, while he's supposed to be dead.
EDIT: Just remembered: after Shinichi told her to be more careful with who she talks to, she's stoped telling people she even knows him. At least he finally told her he's in some big mess =P

I think Ran will find out herself. She's already suspected him so many times even though, as she said herself, "this is the real world. People can't just shrink like that".

Shinichi should tell Ran already!! Though I want him to tell Gin instead It'll be a direct challenge and I'm sure Gin will appreciate that. It's time for Shinichi to leave behind all these Burdens around him, who cares if BO offed them all. As long as he plans to take down the organisation + Boss he'll need to accept sacrifices are inevitable. People will die, this is war afterall.
