because i was reading the manga again.. in the 2nd chapter.. when shinichi told agasa he was going to the police.. agasa stopped him.. agasa said that if they know that he is kudo shinichi.. the BO will come after him and place everyone around him in great danger..
so i was thinking:
1. normally a person in grave danger would seek help from the police right? furthermore shinichi is not just some random kid who got shrunk.. he knows the police chief[megure.. not sure what his rank is..] he could go to the police.. have them check his fingerprints or dna.. and his shrunk body would be a proof of the BO's existence..
2. no matter how smart shinichi is.. he's just a high schooler.. how can agasa thinks that he alone with a shrunk body is able to find out who and what BO is all about?? with a grade schooler body.. he can't even investigate properly..
so my theory is this.. shinichi accidentally witness the transaction and got his body shrunk.. agasa, being a friend of yusaku and have watched shinichi grow up, didn't want to kill him.. but he couldn't keep him by his side too.. and then ran came by so he asked ran to take care of him.. agasa probably thought that since kogoro is a failed detective.. shinichi can't get any leads on the BO easily.. and then why would agasa help him by making him all those inventions?? he might be amused after a while by the whole situation and wanted to find out how shinichi is going to expose the BO.. that is if shinichi can actually do it..

Fistly I thought like you.. But than it wasnt so logically.
I mean Agasa was kidnapped ( in an episode i dont know which it was).
Would a boss of a so large organisation be kidnapped? I dont think so..
But its said that Haibara would have never expected the boss to be that person. Maybe it is really Agasa? Haibara would never expected this..

agasa being kidnapped?? i think it was the ova or just an anime original?? i'm not really sure he was kidnapped in the manga.. i don't think it matters.. there are some unexpected situations in life after all.. you can't walk on the streets and think that anyone you don't know is a murderer or kidnapper right?? plus he was always saved by conan and the detective boys before it gets desperate..

Yes he was kidnapped in an episode i really dont know which it was.. maybe it was an ova, can be.

She has a "bo-member-in-the-near" feeling..
however, it can be that since haibara have not met the big boss in person.. so she does not know what his presence feels like.. the members that haibara had a reaction to all had close contact with her previously in the organization..
1. Gin: deifnitely know each other and are very close..
2. pisco: she knew his codename.. must have met somewhere in the org
3. vermouth and/or akai: i'm not sure if she met vermouth in the past.. but she definitely knew akai.. so in the bus hijacking case.. the reaction she had could be due to akai and not vermouth, if she never met her b4..
4: okiya: he's the suspected-to-be-akai person for me..
