@dany, I'm baffled.  ???  I've tried...

...various manipulations according to the digits of pi, e, golden ratio, and even the Euler–Mascheroni constant (because it's the only constant I could find that has the number 6 at or anywhere near the 9th digit)  to no avail.
I'm ready for another hint.

Got it!!! ayw made me curios enough to try!

1. Obvious- make letters into numbers: PJYNM GRWY -> 16 10 25 14 13   7 18 23 25
2. matgematical constant: pi (I assumed you would only use pi or e, everything else would be too complicated, since it had do be solvable without the third hint): 3.1415926535...
3. Add digits of pi to the numbers
16+3=19 S
10+1=11  K
25+4=29->29-26=3  C
14+1=15  O
13+5=18  R

7+9=16   P
18+2=20  T
23+6=29 ->29-26=3  C
25+5=30 ->30-26=4  D

(I assume you've gotten this far ayw  ;))

Now- read backwards and you get: DCTP rocks !
I'll try to come up with a new one soon, but if anyone else has something feel free to post  :)

@Sayumi, You beat me to it  :D  I guess dany's last hint threw me off (though there's nothing wrong with it). I was too focused on turning the Y into an S. --;

hint1: It's not the same as the what you did with the previous puzzles =p

hint2: lrunpstf<-- still need to be decoded XD

@ayw btw...what do you mean by "ancient" in the hint   :P

hmm... the hint for the hint is:
mouse

with that I would guess that the second hint is:
keyboard but was just guessed, not deduced (still no idea what the code is)

Now with my guessed hint I got:
using the three lines of  the keyboard (eg. 29 - second line ninth key - L)
lateral thinking xii please?

Wow...I was already thinking of adding more hints to it, you just never fail to surprise :)
Edit:(btw for the hint 2 move all the letters to the left, also using the keyboard. Sample:( L will become K, R will become E  :D)

Still can't figure out yours though..But looking at those numbers made me thought of the case with sniper and train(called Heisei Express if not mistaken)<- Episode 14 btw  ;D But looking at those " * ", I think that's not it, because I think those one* is to connect the letters and two* is to connect the words and three* to connect phrases/sentences/ideas.. Maybe I should stop thinking about the hint  :)

Thanks  :D - I get the hint now-but it's kinda hard to solve without knowing answer to the riddle or the hint first (I had tried Ceasar cipher-all 25 possibilities  :P and a few mathematical manipulations...).
You are not that far off although the episode I mean is a bit later and a manga based one... oh but by chance the key for the cipher it is also shown in that episode althought it's not used for solving the code ;D. (Off topic: I had never watched that episode before-the early AO are the only subbed ones I haven't seen yet. It made me laugh...Conan's voice sounds really different, Genta's head just looks odd...and it doens't make sense in many ways. For once-wouldn't you put something like "help" (use x1734) in the beginning of the message?-He coulndn't have known that the guy who watched him is a tiny genius detective  :P).

Looks like this one is not going to be solved, and we can't ask for a hint or solution since the author isn't active anymore.
I'll start with a simple one:

While solving it without the 1. hint is difficult, use 2. and 3. hint only if you're really desperate!
