In volume 58, Conan planned a way for Akai Shuuichi to rein filtrate the organization. It was something that could only be done if Akai was dead, as it would be too strange if he just disappeared and the org would most doubtless find out. So they made sure that Jodie noticed him touching Conan's phone so that she would know that his fingerprints are on it. Then wiped off all the fingerprints and put on Kusuda Rikumichi's, and then Conan's would be on there as well. When Akai went to meet with Rena (who was in on the plan), he brought with him Kusuda's body, which Rena shot with the same type of gun as Kusuda's (as the distinguishing marks on the bullet would most likely be ruined in the explosion, so maybe not even the same type was necessary), making it look like she shot Akai. Some fake blood made it believable, and then she pretended to shoot him in the head (a shot which Kusuda already had), and then Akai scrambled away to some predetermined hiding location, later to make himself a new identity and join the org as someone else (most likely Okiya Subaru).
He had reminded Jodie that it was Friday the 13th, increasing her sense of dread. He then jumped straight into an obvious trap, and Conan also reminded her that it was Friday the 13th! It was like they were setting Jodie up to be worried on purpose. And then when Jodie was nervous while giving Conan back his phone, she said that nothing was wrong, but he seemed to know what was wrong. His face overshadowed (which could be a number of things, but is probably a bit of guilt or something similar because he couldn't say anything about it to Jodie) before a sly smirk graced itself upon his face.
Right after Eisuke confirmed that Conan is Shinichi:
Eisuke: Oh, right! Have you heard? Something seems to have happened in the FBI...
Conan: Something?
Eisuke: Well... Judging from the mood, someone seems to have died... But if you haven't heard anything about it... then it must be alright.
Conan: Yeah... It's alright...
No one told him anything so how would he know it's alright?!
Before Kir kills Shuuichi, she says to him, "I'm also surprised... that it went so smoothly..."
They are both "skilled at inspection and information gathering, and [have] keen insight", as Rena described Bourbon. They even have a similar fashion sense!
When Conan hands over the keys to the Kudou house to Okiya, the two give each other a strange look and their words (Conan: take care of the place while he's gone... Okiya: Yeah... of course!) at the time seemed to have much deeper meaning. They both have speech full of metaphors and euphuisms that disguise the true meaning. When Conan first meets Okiya, the man quoted Holmes, "My dear Watson, you as a medical man are continually gaining light as to the tendencies of a child by the study of the parents. Don't you see that the converse is equally valid?" This may be a set way of telling Conan who he is, considering the look Conan had afterward. Akai also died at Reiha Falls, which is very, very likely a reference to when Sherlock Holmes battled with James Moriarty at Reichenbach Falls and was thought to be dead before he reappeared many years later. Okiya also stated that his favorite color was black because it hides the dark secrets around him, but he hates it for the same reason, and it has been largely speculated that this refers to the Black Organization.
Then Ai gets the feeling of the Black Organization from Okiya Subaru, and she got the exact same feeling as she did from Akai, and Conan seems too mild about letting someone who might be an org member to be so close to anyone, much less Ai--and then even letting that person live in his own house! Even if "a Holmes fan can't be a bad person", Conan still has common sense!
