The Proper Ending
Here's how I think DC should end:
After solving a case, Ran catches Conan talking through the bowtie. Upon realizing that her father was knocked out, and that the bowtie was a voice modulator, she Conan is ultimatley caught. With no other way to prove himself, he comes clean to everyone at the scene (Which include Megure, Sato, and Takagi). They vow to keep it a secret, but however, not everyone is trusted.
After talking about what happened to Agasa, someone comes up to his door and evesdrops. It turns out that that person was working for the BO. After talking it over with Ran and Kogoro, Conan decides to go live with his parents again. Due to them being in America for the time being, he decides to stay at Osaka with Heiji until then. The next morning, Conan and Kogoro have a father-son-like talk. Conan appologizes for posing as him while Kogoro appologizes for not taking him seriously.
Outside, they hear sirens wailing. It turns out that there was a fire at Agasa's house. Agasa was killed in the fire, Ai was missing, and Okiya (Who was visiting) was serverly injured. Okiya describes the assailant as "A man with a tattoo of a silver snake on his arm." Okiya then points out that the killer was "Rambling on about Shinichi." A note was left at the scene that reads "We know, -Jack Morgan." (An obvious pun on "Jack Daniels" and "Captain Morgan")
Shocked at both the death of one of his close friends and that the Black Organization knows where who he is, he leaves for Osaka as quick as he can. Feeling for Conan, Ran and Kogoro decide to join him.
While in Osaka, they encounter many cases. One day, "Jack Morgan" finds Ran. He matches the description Okiya gave to them. He is apparantly very skilled with both stealth and Martial Arts, making him a certified Ninja. While he holds a good fight with Ran to the point of frustration, he doesn't kill her, but instead teases her. When Conan and the others find them, he instantly escapes.
Not too long after, they discover Kaito Kid once again commiting a heist, but this time, it's abduction? Kid tries to abduct Conan. It is revealed that the Black Organization made an offer with him after "baiting" him with a valuable jewel. They promise that if Kid can bring Conan to them, they will help Kid obtain the Pandora Gem, and take down the organization that killed his father. After succeeding, and meeting up with Jack, they contact the BO. In return, the boss keeps his end of the deal. But after doing so, Kid allows Conan to escape the next day before meeting up with the boss.
A while later, Ran meets Jack again, but this time, manages to knock her out. He takes her to his hideout. Curious about her anger, he asks what is wrong with her. She explains what happened to Agasa, but claims he had no involvement saying "I'm not a killer. I'm just the delivery boy." After refusing to believe him, Jack makes a deal with Ran: If she solves a recent murder without Conan or Kogoro's help, he will "pretend" that he never found them. After doing so, Ran still doesn't believe Jack. He then explains that she should think about other possible suspects. She automatically thinks Okiya since he was also there, but Jack doesn't say anything, and leaves.
After a few unneccesary filler cases, Ai returns fully grown once more. She claims to have "Escaped," when really, the BO let her go to tell Conan that they have the antidote. Knowing that this is a trick, Conan decides to return to Tokyo, saying "The Black Organization wants a challenge. I'll give them one."
Upon returning home, it is discovered that the little fiasco with Kaito Kid caused a bit of a gang war between the BO and the Organization that killed Kid's father. Before they can face the organization, they try to stop the riots. Conan then makes it to "Mystery Tower": The new stronghold for the Black Organization. Conan enters, via ventilation. After getting in, he finds out that the Mystery Tower's floors each contain a Mystery. Conan must solve each one to procede to the top.
After reaching the top floor, he finds out who the leader is: Subaru Okiya. Okiya still has a bit of a limp from his injury. Okiya explains that he used Jack as a decoy, and purposely injured himself. He then reveals that before him, his father was the leader of the BO. Ironically, the day his father died was also the day Shinichi became Conan.
Conan and Okiya duke it out, but Okiya gets the upper hand. Before he killed Agasa, he learned about Conan's gadgets, and prepared many things to combat them.
Gin sees the chaos going on outside, and just walks away. Shiho confronts him about what happened, and tries to convince him to help. Refusing to listen, Shiho goes to help Conan alone. As she makes it to the top of the tower, she tries to stop Okiya from hurting Conan, but gets killed herself. Angered at the death of another friend, Conan tries to kick the crap out of Okiya, but that doesn't last long.
Gin and Vodka then deal with a barage of cops. Vodka claims that it's the end for them. Gin then leaves Vodka to fend for himself. Gin realizes that no matter what he does, he'll end up in prison anyway.
The fight between Conan and Okiya continues. Conan is unable to get up anymore. Before Okiya finishes him off, Gin appears at the top floor, and shoots Okiya repeadetly. Okiya asks Gin what he is doing, and he replies "Clearing my concience before I go to hell!" He then finishes Okiya with a bullet to the temple, having him fall off the tower. Gin then looks at both Okiya and Shiho's corpses, and then looks at Conan. Gin gives him a case containing the APTX antidote. He thanks Conan, and begs to forgive the BO for their sins. He then takes his last bullet, and commits suicide. The police and FBI make it to the top of the tower, meeting up with Conan as he mourns.
At the bottom floor, he meets his friends. At first, Conan is skepticle about the antidote, but Ran whispers to him, promising that if the antidote is just a poison, she will die with him, or something cliched like that. As it turns out, the antidote was real. Later on, the riots end, and Shiho, Okiya, and Gin are put to rest. The next day, the city of Tokyo honors Shinichi Kudo. Megure offers Kogoro not only back into the police force, but as Inspector. Kogoro asks why, and he reveals that Matsumoto is retiring soon, and needs a successor.
It then cuts to 10 years later. Shinichi and Ran are married, and have a son. If you guessed who they named him, you win. It's implied that Kogoro and Eri remarried as well. Yusaku later wrote a series of novels based on his son's experience as Conan after ending the Night Baron series. The show ends with a monologe by Shinichi:
"My name is Shinichi Kudo. I had hopes and dreams of becoming the next Sherlock Holmes. One day, I was turned into a child. For a short time, the only ones who knew were my parents, Dr. Agasa, Haibara Ai, and Hattori Heiji. But later on, all my friends found out. It was my goal to find out who the Black Organization was." Blah blah blah. It then closes off with a 27 year old Shinichi with all the other aged characters saying "And with a keen eye for detail, one truth will prevail!"

I just can't see repentant Gin happening, like ever.
Now, if it was a repentant Vodka, I could see that. He didn't have as much malevolent intent as Gin, and all he really did was follow orders.

not bad at all
I just thought the part about Gin is a little out of character though, I like to think of him as evil through and through 
and I think it should end with Shinichi bumping into the Detective Boys, who grew up to be know-it-all high school detectives themselves. Haha! I would love to see that.

On a serious note...is Okiya a golden glove boxer or something that he's opting to have fisty cuffs with Conan than just shooting him?
Also, I'll act as the parrot of the thread a restate that Gin wouldn't go good. He most likely would shoot Okiya so he gets the one to kill Conan(still making your fanfic work) than trying to be good and helpful.

This would be the perfect scenario to see if the theory that Shinichi in reality wants his "perfect" life back more than he wants to be with Ran actually holds any water.

So no matter what Gosho intended...someone gets screwed in the end (though I can see how Haibara is the one that gets screwed from all directions even though she wasn't remotely close to that scenerio. Thanks for the read, Animeking! Too bad Heiji didn't get any action or a chance to pull a switcheroo with anyone. And I shudder to think what brainwashing Shiho went through after being assimilated into the fold again...Something had to have happened for her to consider reasoning with shiver-me-timbers, I've-somehow-turned-away-from-the-Dark-Side Gin in that final battle section.
@Conan324: the idea of a "deduction battle"/detective dance-off sounds promising. I can't see the BO playing fair with that, though.

So it's a case of who finds the answers and can read the other faster. Definitely an adrenaline pumping kind of scene (like episode 310-11 with the hiding in/looking through lockers incident).
