Basically, this is what's happening in this scene. The detective Boys and a few select other people are in this movie theater that is about to get shut down, due to the rumors spreading about the place.
Everyone there is setup to watch a Gomera movie marathon. (Seems the only movie these kids go to see are Gomera movies.) They are sitting through the second movie when Ayumi falls asleep. Conan now has the need to use the restroom. He whispers for Ai to switch places, as not to disturb Ayumi, but suddenly Ai's head falls on his other shoulder. Thus, trapping him in place.
Conan does not consider his fortunate moment here, only thinking about how to get to the restroom.
You can check and find that Gosho places Conan between them frequently when they are positioned in a row, such as sitting in Dr. Agasa's car in the static electricity case and when they were sleeping on the single bed in the case where Conan's (Shinichi's) mother took them to see the premiere of a Kamen Yaiba movie.
Because Gosho wants to make it easier to make running gags about Ayumi liking Conan, and to keep making ambiguous moments between Conan and Haibara.

Because of this positioning, there are frequent "Haibara teasing Conan" scenes
it makes it really cute and funny ^^
