Vermouth Tells Bourbon to stop doing as he pleases because Gin wants to do something about the spies, it made me think vermouth might know bourbon is a spy.

I don't think so. Otherwise she would have an ace up her sleeve to blackmail Bourbon (as he's already blackmailing her). I think Vermouth knows that the noise wasn't accidental and warns him to stop doing some weird things, because that weird things may bring attention of Gin, and since he's looking for spies, he might call him a spy too.

That's not why she said that... He just seems to do everything without telling others.

I don't think she knows exactly. She might have an inkling- She knows there could be spies in the organization but she seems to trust Bourbon at the moment. I think, if she did know, she would keep it quiet. He could expose her secret (if he actually knows her relation to the boss) especially if he is killed.

In my opinion, Vermouth could be important in taking down the organization, because of the way she goes against it.
