At first, he couldn't be sure of who was and wasn't BO in the police- they obviously have moles. But by now, he ought to know that, say, Sato, Takagi and Megure are reliable. Sato and Takagi in particular would be utterly kickass allies.

Takagi also has notice something weird about Conan as well.
The first detective (not including Takagi or Yamato) I see figuring out Conan = Shinichi is Heizo. While Heizo hasn't met Shinichi, he has been around Heiji calling Conan Kudo alot and knows there is most likely is a reason why his son would call Conan by a different name. Plus he seems to notice there is something weird about Conan.

Oooo, I like this idea!!!  Plus, imagine the dirty looks Conan would give Heiji if Heizo made it clear he knew. 
As for the FBI, I think that it's a bit of an open secret.  If they don't officially know, they don't have to keep too close of an eye on him.
