I guess that one shouldn't doubt on the intellect of Kogoro, at least he has some reasoning-power:

1. Remember Movie 9, in the end where even Conan appreciated Kogoro for his deductions.
2. In Movie 7, his reasonings were very close.

and many more... After all he can't be so dumb, so probably he wants Conan's help in solving cases and keeps on acting. May be he knows his true identity. My guess is also that Ran must also be knowing the Conan's identity. Here's how... in Episode 7, Ran had actually caught the identity of Conan but in the end when Agasa calls Ran, he calls from the land-line phone and not Shinichi's Mobile, further Ran's phone is also a Caller-ID, so my guess is that she knows but she keeps on acting, after all she loves him by soul and not by body. And the soul of Shinichi is always with him. And also don't you all think that it's strange that she always takes Conan with herself, even if there's a murder-scene or whatever. Both Mouri's are acting for their purpose, that's what I think Gosho has planned.

I'd say it's because he doesn't want to know, so he subconsciously blocks out any clues to the effect.  Mouri has shown he's not a complete dunce multiple times, and when necessary, he pulls through.

Unless Kogourou is like Columbo, I don't think he knows it's Conan doing it yet. He probably think that he goes into an all-knowing trance and ends up in deep thought and doesn't remember what he's saying because of it. He thinks he's a god or something I bet.
