I actually thought that Amuro mean that he isn't a member of any organization or police, read: "I have no idea about which `bad guys` you're talking about".

So my take is that Conan misunderstood the reason for Amuro reacting to 'zero'. Agreed. Conan got the right answer that Rei is of the secrect police by misunderstanding his reaction tp Zero.
Zero still means a lot as his nickname.
Was hoping we'd find out more for 900 but what a dissappoinrment. Oh well.

Bourbon only has the nickname 'Zero' in English because its literally his name 'Rei'. The kanji in his given name, as well as the pronunciation of it (REI) both translate to the English number 'zero'.
I don't think his nickname points to that of the secret police, it's simply how his name translates. That's where Conan misunderstood. Conan thought that because he had the nickname 'zero' that he was in the secret police because the secret police are sometimes called 'zero', as they are not supposed to exist.
Furuya Rei/ Bourbon is probably a member of MI6, who happened to know a member of the secret police, as well as Wataru Date a member of the regular police, and in the past Miyano Elena who is from England. While talking to Kudou Yusaku dressed as Okiya, he specifically says that Agasa's gadgets would put even MI6 to shame. There is no reason for him to make that connection, unless he is either in MI6 or knows someone who was in MI6. After Conan calls him on his lie about being an enemy to the 'bad guys', Conan shows up in the next chapter wearing a British Union Jack flag tie, the flag of MI6's country of origin. I think the tie is a gadget that MI6 came up with and the tie is where Conan got the listening device that he is using at the very end of the chapter. The wire leads down toward the tie.

@jimmy_kud0: You're right in saying that Amuro's nickname does not point to the secret police and that's what Conan misunderstood. I've already pointed this out earlier. But I still think that Amuro is from the Japanese secret police. This is a coincidence and not related to the nickname.
Reasons:
- (weak evidence) Amuro looked upset about the death of the secret police member (Scotch) who infiltrated the BO. This makes him more likely to also be part of the secret police rather than an MI6 member.
- (weak evidence) The men who chased Jodie, Camel and Akai look Japanese.
- The 'my Japan' thing. This was not only brought up by Amuro during the case involving Jodie's friend ('get out of my Japan'), but also Akai (file 897 page 10: 'This is Japan... That sort of thing's more your field than the FBI's, am I right?'). Seeing as Akai knows Amuro's real identity, I would say this is pretty strong evidence for Amuro being part of the Japanese secret police rather than the British MI6.
Regarding 'Agasa's gadgets would put even MI6 to shame', I believe it's more of a figure of speech/ pop culture reference thing (MI6 --> James Bond --> cool, high-tech gadgets).
The British Union Jack flag tie is imho more of Gosho's hint to us readers about an upcoming British connection/ Elena backstory. Others have also pointed out the British style of Sera's clothes, so this could be related.
Amuro knows for certain that Conan is working with Akai and he hates Akai, so I don't think he would work with Conan so soon. The listening device could easily be created by Agasa. My impression is that Akai allowed Conan to put a listening device on him so that Conan could be updated about what he tells Jodie and Camel while he's with the DB. This is especially because Jodie and Camel still think he's just a really smart kid and wouldn't allow him to know about highly sensitive and dangerous information related to the Organisation investigation.

@sherryx: it's fact by now that Amuro is Secret Police. Else why would Akai show himself to his men? After all the lengths he and Conan went to make the BO believe they're dead. His dialogue with Amuro in Chapter 897 pretty much says it all:

I did think that it was confirmed that Amuro was secret police (and I also think it is pretty much fact already, as you said), but jimmy_kud0's post made me realise that there was no place in the manga where this was explicitly mentioned (unless I missed something). The strongest evidence is Akai's line about Japan in file 897 that we both mentioned.
I mean, I thought Akai showed himself to Amuro's men to make a point about knowing his real identity and not wanting to fight with him. How is showing himself a confirmation of him as Japanese secret police instead of any other intelligence group in the world? This point also applies to Akai's line about Amuro wanting to hand Akai over to get closer to the inner circle of the BO; it could apply to pretty much any intelligence group in the world, not just the Japanese secret police.
