Honestly, if Conan learned the boss's identity back then, then we wouldn't have five years worth of chapters pass without a mention of it. One of the biggest mysteries is the identity of the boss; the FBI and CIA are trying to get all the information they can. If they knew the boss's identity, everything else would be pretty easy. Find him, arrest him, get his phone (and hopefully any contacts on it), trace his activities... When it comes to evidence, they have plenty of people they can use to testify, including Jodie Foster and all of the agents involved. Given time, everything would fall into place.

As for what you've said:

1) Codenamed agents are given access to a number to text him, but they never talk with him. I can't recall if it's directly stated, but I'm sure that no one (except possibly Vermouth) has met the boss in person. Remember that Ai also knew the number, but not Anokata's identity; Gosho's stated that she would be surprised if she knew who it was. (Also, for the record, I'm reasonably sure people can't call the number, but only text it. Cell phones work a little differently in Japan for some reason.)
2) When Kir dialed his number and then called Gin, she was first texting him with some sort of status update, and then either called Gin or was called by him. Anokata's number is more distinct to Conan, since it follows a melody, so there was no reason to show her dialing him separately.
3) Even if Kir was told his identity, she would likely be told some special alias. She might have a codename, but as far as I can tell, she's ranked lower than Gin and there is possibly a bit of doubt about her allegiance. After all, she was really new to the organization when she was "kidnapped", and that's the incident that got her promoted. Also, I doubt there was that much actual information on her own alias.

In conclusion: I doubt Kir knew his identity. And I doubt Conan and Akai know it.

If Conan did indeed know the Boss' identity, then the series would have been over by now. I think the producers are deliberately saving the revelation of the Boss for when they decide to wind down the series.

Gosho already said in a interview " the boss was mentioned in the manga "with this, we know that he's name was mentioned, and he wasn't intrudeced as char.
What I remember is: If the boss will shock Sherry, this is all I can think:

Vinnie :d) The fact that the identity of the boss will shock Haibara is absolutely not sure. It's based on the fanbase not on gosho

But the boss can be related to haibara, we know nothing about Haibara's familly. And her parents are on the bad side. But the boss killed akemi, so it's not logical if he is haibara grandfather or something like that.
