Hmmm, correct me if I'm wrong, but when Haibara first suggested that Subaru may be BO, Conan's response was something along the lines of, "He couldn't be, he's a Sherlockian!" Though didn't we have a Sherlock Holmes fan case awhile back where a Sherlockian ended up being the murderer, and Conan carried on with his deduction without regarding it? Conan, you hypocrite.

Yes, that did happen, but it's (most likely) not a plot hole. Conan was using a weak argument, which he himself knows makes no sense, in order to hide a deeper, more logical reason for giving shelter to Okiya.
If Haibara had been present during the Holmes Freak Murder case, I suppose she could have brought it up as an obvious counterargument, but since she wasn't -- and probably more important, because it's just a shockingly silly statement -- she decided not to argue the point.
