It's the CIA, as Haibara explained it. You should try reading the volumes involving Eisuke's father, and the bits on Reina Mizunashi. Around volumes 48 - 50 I think. Hard to pinpoint the exact spot.

You can also Wiki CIA -- it states that one of its euphemisms is "The Company". :) (Funny how the CIA needs euphemisms)

No, ts really the CIA, Rena appears in episode 425, but i think it was revelated in Clash of Red and Black.
