Let me correct some mistakes, since they were created by rumours and are not actual facts ...

we only know that the organization in Magic Kaito managed to kill Kaito's father without raising any suspicions. They certainly are capable of killing people, but it's not clear whether they are known to the police (thus leaving evidence behind with their actions) or not. They do look for Pandora's Gem, the thing they believe will grant immortality. Mostly, the same persons keep reappearing 'though, so it seems to be a rather small organization.
But the organization in Detective Conan seems better organized and more experienced with more dangerous tasks. They also seem to be bigger and are active on an international level. THEY are the ones who truly are able to make people disappear without a trace (thanks to the apotoxin, and their utter secrecy). But they are not looking for immortality as far as I know, they never mentioned something about that. We don't even know what the true purpose was for the apotoxin, it could be it really was just a drug to kill people without leaving evidence, but recently showed strange side effects on Kudou Shinichi and Shiho Miyano.
In my opinion, the organization in magic kaito can either be an independant, small organization (which is probably the case if Gosho decides to continue Magic Kaito after Detective Conan), or a branch organization of the one in Detective Conan. Most people probably hope for the latter, because that way Kaitou Kid and Conan certainly will end up helping each other. But it's still possible they will cooperate in the first case, because Conan could use some fast fingers to snatch a sample of apotoxin from the BO. I personally hope to see both organizations become rivals, it would be nice to see an all-out gang war, while they still need to do anything they can to stay secretive. Only probem here is of course that Magic Kaito's organization seems to be waaaaaay smaller that Detective Conan's, but maybe that's because Magic Kaito's manga hasn't been going on very long yet. But it will probably not happen anyway. The BO is the enemy in Detective Conan, and the grey organization is the enemy in Magic Kaito, so I believe the most that will happen is that Kaitou Kid will lend a hand to Conan for I-don't-know-what-reason.

Again, besides Vermouth none of the BO members know about the side effects APTX can have (and because it still kills most people who take it, it wouldn't be a good idea to try taking it anyway). The original plan behind APTX was to make people immortal, but it was never finished (Ai's parents were killed and Ai left). But the BO found out that they can use it for execution purposes (not knowing about the possible side effects because they never finished the tests). Since they never knew if they would finish APTX it would make sense for them to look for other ways to make themselves immortal (if the Magis Kaito and the DC organisation are the same).
We don't know the original plan behind APTX. Immortality is only a rumour, with Vermouth staying so young and the goal of Magic kaito's organization and all that. Besides, for a down-to-earth manga like Detective Conan, where everything can be explained (in contrast with Magic Kaito), I think it would be weird if that was truly their goal. I actually think of such an organization as a company, which has a goal, a mission, other ogranization-related definitions, and of course projects to complete. I believe the APTX was such a project in the research department.
Anyway, I believe the core of the reason why has been explained by Sayumi. They simply didn't know about the side effects, and even if they discovered it, they wouldn't use it because of the high risk of killing yourself. They probably would search into it deeper and test it on test subject, and stop using it for killing purposes because of the risk of victims surviving the drug. The gem seems to be guaranteed to give immortality, the drug could still take years before it becomes an effective immortality drug. Which would you choose? The one you'll get immortality from within a short time (gem), or the one which could take years, if it even ever will be able to give immortality (no guarantees for the drug anyway)?
