KID/Ran is pretty popular, but still not as popular as Kaito/Ai/Conan.  Hmm I think straight couple wise the hardest to find will be Eisuke/Haibara, Sonoko/Shinichi, and anything that breaks up Satou and Takagi xD.

BL wise Matsuda/Hagiwara is really popular o_o;.  Gin/Akai is also becomming really popular (but I think this is too normal).  Toichi/Yuusaku kinda blends in with Kid/Conan so I have no idea what's going on with that (I don't want to read those, too angsty).  I think the most obscure couples will be the ones like Shinichi/Hakuba- it interferes with two main shippings xD.  Also obscure but not impossible are the ones that ship with Agasa, Megure, Kogoro, Nakamori, etc... I've seen some really hillarious ones xD (it burns though).

GL wise...well everything is possible for GL xD.  Sonoko/Kazuha, Vermouth/Yukiko...but in general GL is not as popular as BL by far.  Most popular GL is Ayumi/Haibara and Sonoko/Ran.  Hardest to find will be Ran/Ai (or that's how it feels to me rofl).

I'll have to say Heiji and Conan. They are definitely a couple.
