When Gin fed Shinichi the APTX it actually puts him in a coma, and he has been dreaming everything since then. The final few episodes involve Shinichi waking up, writes about those cases, and becoming a famous crime novelist like his father.

I did consider that one when thinking of possible endings, but decided against it due to the large amount of complaints that would probably be brought about by doing so.
Complaints?? That end would probably cause the complete destruction of Conan Town, Gosho Aoyama's Manga Factory to burn down and most likely the cruelty and full of pain death of Gosho Aoyama himself ..... at least, that's for sure.

Shinichi was actually separated from Conan when he was drugged and now the actual Shinichi was blindly wandering around somewhere in Egypt where he meets the pharaoh and plays card games on motorcycles! XD

Akai Shuuichi is actually masquerading as Yamato Kansuke in between "Scar Akai" appearances. That and the real Yamato Kansuke as well as Uehara Yui and Morofushi Taka'aki (Koumei) are all in on it. Thus explaining why they aren't a bunch of brain donors like some of the other members of law enforcement tend to be.
