The best way to explain it is that the end of 128 is suppose to be the end of episode 13. In the real canon(aka the manga), episode 128 never happened. What happened was that the anime staff belived Detective Conan was going to have a short run and changed a few scenes in the early episodes(mostly B.O. apperances) to accomidate a short run. Most of the scenes they changed really didn't affect the canon in the long run except Akemi's death.
When Shiho was about to be introduced, the anime staff had a huge problem on their hands because Akemi did not meet with Gin & Vodka like she was suppose to(in ep.13) and did not get killed(same episode) leaving a huge contradicting between the manga and anime. So since they obviously couldn't have that, they created a "part two" of episode thirteen where Akemi robs a bank once again for the trade of Shiho and this time things end how they are suppose to, though minor details are completely different. So Akemi does have two appearances following the anime canon and is friends with Conan after encounter number one.
Would of been extremely smarter if they just redid episode 13 following the canon and aired that but they decided to do it the hard and confusing way.

), and Episode 128 was the real Akemi story. Otherwise 1) Ran would have recognized her as well, and 2) Wouldn't Conan be kind of weirded out that she was working at a BANK after having robbed a bank? Besides, 3) She was arrested at the end of Episode 13.
