Having seen plenty of episodes both based off the magna and anime originals I've noticed that the AO mysteries tend to be easier to solve than cases from the magna. I'm just wondering if there is a reason for this.
I think it may be that Gosho doesn't write for the AO episodes' scripts, but I may be wrong. Do any of you guys know?

You pretty much answered your own question there. Gosho only writes what's in the manga, so when it's being developed for TV broadcast, often times it get's too close to catching up with how far the manga has reached, so the anime writers develop anime originals. Also the quality of the animation seems to be lower too when it comes to AO
